It is running gentoo.

The card I use is a Nvidia GeForce2 MX/MX 400.
I am using the nvidia driver:(copied from Xorg.0.log)
(II) LoadModule: "nvidia"
(II) Loading /usr/lib/modules/drivers/nvidia_drv.o
(II) Module nvidia: vendor="NVIDIA Corporation"
        compiled for 4.0.2, module version = 1.0.6629

First, a quick explanation:
Gentoo has three "levels" of packages: stable, testing, and hard-masked, the
last of which takes a little work to install.

I had 6.8.1.901 in the hard-masked state, and someone mistakenly removed it from
the mask, so it's now in testing. Yesterday, I had a talk with that someone. I
can't push it back to hard-masked at this point, so in testing it stays, to my
regret.

Summary: Yeah it's in, but it's not available by default.

First, nv driver doesn't help.
Second, I figured out it is the java of matlab that is causing the trouble. With
-nojvm option , matlab runs fine.

We need to figure out _which_ function is missing here... any clues/ideas ?

starting with the 6.8.99.14 snapshot, on linux systems, the X server can print
its own backtrace when it crashes.  please confirm that these bugs are still
valid with 6.8.99.14 or later, and if they are please attach a the server log
from the crash.
