I guess this is not a bug, this is feature. At least in symbols/sun_vndr/se, section type, I see explicit:

    modifier_map Mod3   { Mode_switch };

About mod5 - I am not sure, I need some more info from you... I would be interested in your full configuration. Please provide xprop -root | grep XKB

Why is that a problem, anyway?
