seems like the gnome-desktop environment is displaying itself in the VGA resolution i.e. 1280x1024... Did you have a VGA monitor connected at X Server startup? The log claims that it detected one at startup. That gnome-panel behavior is expected when you have two differently-sized outputs connected. If you didn't have a VGA monitor connected at startup, do repeated runs of xrandr give varying results for VGA being connected or not? Also, the log lacked Options "ModeDebug" "TRUE" being set, and the screenshot image appears to have been scaled.
